In GSC, you start off and Bill's about to invent (or fix) the time capsule, admittedly, I don't remember correctly whether he states a reason for doing so, right. But we're given the following limitations:
-No gen 2 pokemon or eggs
-No Mail
-No moves from gen 2
Generation 2 Pokémon had not been discovered in Kanto in generation 1, and thus, Bill's time capsule's rules prevented these things from altering the past.
Something must have happened to change the past, because in RSE, there's no longer any time machines. As a matter of fact, from there on out, time machines are absent in all games.
Now, FRLG have some changes from the original games, but remain true, and set up the events of GSC at the end of them.
HGSS, on the other hand, have no time machines. It might be due to Bill going back in time to prevent himself from inventing a time machine, and splitting a timeline off, in which there is no time machine, and the future is safe.
All this being said, LGPE take place in the timeline where a change was made with the time machine.
