Unlike tall grass, there are no 'safe paths' in those two areas and the low diversity often found in both further compounds the problem. When people complain about random battles, they usually are basing those complaints on battling Zubat and Tentacool (or their equivalents) for the billionth time.
So having 'rocky ground' or 'dark area' (unrelated to darkness that requires flash) in Caves and 'reefs' or 'rough water' in Oceans would be what I'd use to solve the preexisting problems that might make overworld encounters preferable.
