No competent developer would've not had them stored server side.
It's to "fix" something they stupidly caused and should actually fix in other words. And it's not like you can't still abuse this anyway meaning it ONLY harms legit players as is the case with almost all attempts at defeating cheaters.
Game devs are retarded on this. You're far more likely to hear complaints from legit players getting banned etc. by stupid systems than you are even lying cheaters.
One game I played had one cheat program that spammed respawning, for example. So the devs decided to ban people spamming that command - literally limiting it to one command every 10 seconds. Totally ignoring the fact that lag was a persistent problem and you could in general press the button multiple times anyway meaning legit players were far more likely to be seen as spamming it resulting in a massive ban wave of legit players when the server got 2+ requests in short order.
90% of cheaters were fine because they weren't even using that program while literally 99% of the bans were admittedly of legit players.
In the case of Pokémon specifically all they have to do is use the Global Link. Upload a straight copy of the save to both locations rather than just certain bits of data and do a check when trying to restore.
More trades or battles registered on the system side save = no save restore.
No save on the system = you need to contact support to get a save restore (to prevent deleting your save and avoiding the check, they can then also keep track of how many times this has happened to weed out abusers because you're obviously not going to be getting a new system constantly).
