Back in 1996, they had a very interesting and lucrative idea, but it was their first outing as a game company and it was riddled with bugs and glitches (as most are aware). Despite this, the core gameplay mechanic was still addictive and novel enough to generate a massive fanbase, and they got a chance to do a sequel. I'm sure everyone is well aware of the horror stories about how horribly coded Gen 2 was before Nintendo sent Iwata in to fix it. (GameFreak had fucked up so bad that Johto wouldn't fit on a single GBA cartridge. Iwata single-handedly recoded the game so much more efficiently that they had room to add Kanto in afterward). Gamefreak got a little better at the technical aspect of it, but were still basically a bunch of greenhorns who accidentally created one of the most popular game franchises of all time. They have no idea what they're doing beyond that original formula, and it's pretty apparent. They've never been forced to learn how to actually develop a game because they're essentially just coasting on their initial wave of popularity, and a highly-exploitable gameplay mechanic, plus the extra security that comes from being published by Nintendo.
Nintendo needs to pull some kind of legal gymnastics to take Pokemon away from GameFreak and give it to a developer who actually knows what they're doing.
