I just want all the gyms to be at the end of the story instead of part of it. I'm supposed to believe someone is a gym leader and gets his ass kicked by some kid that just got his pokemon? Who endorses these gym leaders that are so weak that every NPC should have at least 3 badges?

Gym leaders use different teams based on how many badges you currently have. The more badges you get, the stronger their teams will be. That's why they use much stronger Pokemon in post-game in the games you're able to challenge them to a rematch (like Platinum or HGSS).
