The second part is her personality. She's fanatical above all else, and this turns people off. Nobody likes religious crazies. They like yandere, but she is only crazy about Rayquaza, not you. Her cutscenes are like a religious pitch, and it's irritating.
And her actions in the story do more harm than good because Devon dealt with the meteor safely in RSE. She literally sabotaged the guaranteed safe way to dispose of the meteor based on an oral tradition about a vague legend involving a legendary Pokemon that may or may not even exist or live around the area she thought it did.
The third part is she's an anti climax. Her "badass" theme and Mega Salamence are pussified by the fact you're given a Mega Rayquaza who can Dragon Ascent her shit over and over.
I don't hate Zinnia as much as most because I think she's horny but is so isolated from society she doesn't know how to control it, but I can understand why people hate her.
