That applies to every franchise which doesn't explicity start out as a multiverse. Fire Emblem became shit the moment they introduced Outrealm gates (though it technically started with FE7 with the Dragon's Gate supposedly leading to a different world).

multiverses are fine as long as they're actually planned out and explained. smt and digimon have done this pretty well.
the problem with pokemon is that game freak obviously pulled the "multiverse" excuse out of their ass so they wouldn't have to put forth the effort to write consistent lore or follow up previous plot threads.
