The existence of cheese isn't the issue. Threads celebrating well thought out bosses in Stadium-style games can't go 10 posts without Blissey showing up. It's the enjoyment of actual uncertainty that rewards your understanding of your particular team, versus you winning by having six Pokemon and simply outlasting the opponent. The best normal and rom hack boss fights give each pokemon in my squad something to do and make me play to the stats of their Pokemon just as much as their type. A lot of the dragon trainers, or gym leaders than work around common counters (Say, Wake's Gyarados trading or slaying your electric type after Intimidate) can do this well. That can involve a level difference to offset the AI, but overcoming that is satisfying too. And none of that obsessive nitpicking, that's just going back to the drawing board after losing like every other video game because its fun.
