Palkia's thematic relation to Team Galactic should be obvious enough. Galactic has an outer space/science fiction theme, Palkia is the Pokemon that rules over space. Sure, it's space as a concept, but it's still the same thing.
Dialga and time are relevant to Galactic's theme as well. Time travel is a very frequent subject of science fiction, and in many physical models of the universe, space and time are always referred together as spacetime, theorized to be heavily intertwined. Additionally, the world around a body traveling at lightspeed or faster than light speed is said to slow down or even about stop in motion, which is considered to be bending time to an extent. Faster than light travel is a frequent theme in science fiction. Antimatter is also frequently seen in science fiction, often as fuel for FTL propulsion.
On a broader scope, cosmology in general, the study of the origin of the universe, is frequently studied in both physics and astronomy, which again lines up with Team Galactic's theme. Additionally, it was once believed that the stars had some relation to the gods, hence the planets in our own solar system being named after Roman gods, and the usage of the term "heavens" when referring to the stars.
