Honestly what needs to be fixed is Green's team. Clefable and Blastoise make sense, but I feel she should have Ditto, Nidoqueen, Scyther/Scizor and Aerodactyl

Koga and Agatha's teams are too similar imo.
You could give A-Muk to one.
Swap Venomoth for Mega-Beedrill on Koga's team, although it's been part of all of his teams.
Since nobody has Umbreon, you could give it to Agatha too.

If you notice, Green, Blue and Red (and Trace) were all given a fire, water and grass type, so she’d need to keep Ninetales and Victreebel. I’d replace Kangaskhan and Gengar with Nidoqueen and Ditto like you said though.

If you say it because it's a "feminine and maternal" pokemon Kangaskhan fits that role too

Why? The ones she has makes more sense IMO, Ninetales is a counterpart of Red's Arcanine because Fire Stone (and Red's Arcanine is the one that will be traded with his rival's Charizard), Victreebel acts as counterpart of Exeggutor because Leaf Stone and also makes the girl to have pokemon of the 3 tipes (grass, fire and water) like Red and the rival, and you can see Gengar as a counterpart of Alakazam and Machamp too (pokemon that evolve via trading).

Even if they kept crossgen evolutions I doubt these fights would have been added to the game considering each gym leader should have its own mega as well and there's no mega for everyone. I bet it's the same that happened with the Elite 4, that's why only Lance has a Mega
