They weren't going to just go "oh hey, this name that Game Freak already gave this mon fits another mon's design, lore, and pre-evos' names perfectly, let's rename that mon to something else and use its Japanese name as the other mon's English name" because that would be confusing and stupid. Not to mention that Salamence is more or less a literal translation of its Japanese name and doesn't fit Flygon at all, so saying the names should be switched is even more retarded.
