The way I see it is pretty simple: there's something of merit to take from just about anything, even a gamefreak title.
That said, there is actually some merit to Team Flare's antics, bizarre as it was.
Team Flare is first encountered looting fossils--being the oldest remains of Pokemon found in the region, they'll be the best materials to analyze the radiation left behind by AZ's doomsday cannon--useful for recreating its effects.
We next see them outside Geosenge Town, checking on the stones that line the route--those same millions of stones (and there are millions, according to the tour guide) are actually the devices AZ used to suck the souls out of the Pokemon he captured to fuel the doomsday cannon. When defeated, the grunts retreat to their bunker where the doomsday device is located.
When we next see them, they're sapping the electricity from the power plant in order to divert that energy towards charging up the doomsday device.
Likewise, Team Flare raids the pokeball factory in order to have enough pokeballs to capture all the Pokemon they intend to use as sacrifices for the device. We see the results of this when we stop them from capturing that high-level Abomasnow--one of the monsters that AZ deemed worthy of using for fuel.
Everything Team Flare does is indeed building up to Lysandre using AZ's doomsday device, but the plot is so horribly written and paced that no one can be blamed for missing, ignoring, or even caring about any of this.
