"Ugly" is just shorthand for "designed badly"
Pokemon like Weezing and Gyarados are ugly in the sense that they're monstrous and would be frightening to see up close, but they're designed to the usual Pokemon standards.

Let's be honest, the entire pokedex should be nothing but cutemon and waifumon. These are the only pokemon that rake in golds from merch and become the most popular across the entire fandom.

They are the only pokemon anyone really cares about. A fringe group of barafags wanting to see many pokemon are irrelevant. Cute and/or sexy is what the majority of fans want to play with.
Some "silly" may be included but usually that just falls in line with cute anyway unless they are purposely designed to be ugly as sin.

Imagine finding this offensively ugly, even though not having an awkward, incomplete design would make it a flawed design. Having a bizarre design is the entire point of it’s existence.

Now if someone finds Rhyperior ugly, it’s completely fine. Because it’s intentionally a cool design but failed to deliver. That makes it offensively ugly.

Anyone who knows what a charizard is by extension will already know what an eevee is. The only pokemon that people will know without knowing anything about pokemon or of any pokemon is of course Pikachu, a cutemon.

As for the shillmon, the only one in that list that saw any kind of traction was lucario

Yes and as I said, incomplete doesn't have to mean ugly. The concept of an incomplete legendary fusing with other members of it's trio was interesting but all the forms look awful and being incomplete shouldn't be an excuse.
