If you have a way to get save files from an actual cartridge you can use pkhex to put the emulator pokemon into the save of the cartridge, or you could use flash carts so you can use your emulated save and trade the pokemon to a real game

For anything from the DS era you'll need one of these.
It won't work for the 3ds because it's encrypted, but as a workaround you could install the Homebrew Launcher on your SD card (look up soundhax) then start smdh (look it up on gbatemp).

I used to use the 3ds save extractor tool. I think it was twloader or something. It let me use the files I had on my carts on my phone afterwards. Its so much more convenient to play mobile but at the same time I switch back to my 3ds when I desperately need buttons.
