Ghetsis was a step in the right direction, which is why he's my favorite mainline villain(overall favorite goes to PMD Darkrai). I think a major problem with modern Pokevillains is that they're mostly well intentioned extremists. The Pokemon world is presented as this near perfect utopia with little societal or environmental issues, but you have this villains who somehow think the world is going to shit via problems we as the player never really see, and are trying to "fix it" with the power of the Gen's token legendary mascots. Even Cyrus, who in the end wanted to destroy everything and rule over a new, bleak and empty universe as a God, felt that he was doing something for the greater good. I think this is why villains have sort of been cheapened in the eyes of fans after Giovanni.
Overall, we don't need more villains who think this near perfect world where the human race lives in harmony alongside semi-sentient magical creatures needs "fixing" due to existential problems that are always told to us instead of shown. It's better to have villains like Giovanni and Ghetsis, who look at the Pokemon world and only see the limitless potential of Pokemon as a means to fulfill their personal ambitions, no greater good ideals laced underneath
