The main basis for Hoopa dropping to OU was that it was x4 weak to U-Turn and because the move was so common that would keep it in check. I was skeptical, but it turned out to be true. Aegislash follows a similar logic: it was tested at the start of SM, and hasn't been tested since. The meta that formed in the 2 years since Aegislash's last test is very hostile to it.
Mega Metagross follows a similar logic, but it's much less clear cut because of its speed and bulk. But it has low BP moves that are also inaccurate and have poor coverage options, and it becomes vulnerable to Intimidate after Mega Evolving. If there's an argument against it, it's that a 700 BST Mega without crippling flaws is too overcentralizing.

The trend with Uber to OU drops is that offensively checking a Pokemon has to happen first. Not much can check Hoopa defensively without getting dented, but Hoopa is so slow and so exploitable, it's fine that there are few if any hard checks to it. Zekrom and Reshiram already can be checked offensively, but not much can deal with them defensively yet. Gen VII might change that.
I'll say this. If not for Turboblaze, Reshiram would be OU because it otherwise wouldn't be able to touch Heatran.
