You don't need the item to change the nature, just allow you to rearrange the stas buff/nerf.
Sort of like how hyper training doesn't actually change the IV so the pokemon's characteristic and Hidden power type stays the same.

Why not just make it so after you catch a pokemon you can edit their IVs, nature, gender, and shiny status whenever you want so you never have to catch aa second one? That sounds totally fun and fair , right?

Yes but unironically.
You should never have to throw away a Pokémon. That actively goes against the theme of the series about bonding with your Pokémon.

The proper solution from a design perpective would be to remove IVs and the stat bonuses for natures so that each pokemon of a species is equally competitive.
