the johto gym leaders didnt really pull it off, but they were a potential opportunity to give pokemon a chance to shine that maybe were overlooked in RBY a bit. scyther was a rare safari zone pokemon in RBY, but so was chansey, tauros, kangaskhan, etc. I don't remember any major in-game character using a Scyther. So bam, it's Bugsy's ace.
Horsea, Seadra? Pretty easy to overlook given the plethora of water types in RBY. Let's give it a Dragon-type evolution and make it Clair's ace. That's one way to draw attention to what had otherwise been unnotable dex fillers.
GSC didn't phase out the previous generation the way RS and BW attempted to do with their pseudo-reboots, or even the way DP and XY went way heavy on fanservice, but still built their dexes on the new Pokemon first and foremost, rather GS is essentially an augmented RBY Pokedex. This was a great way of doing things, and while it ended up being the only time the series would really be able to pull it off, it was a great idea for the time.
