Pokémon eat each other, so, humans eat pokémon too, I think this has been adressed in the games a couple of times, similar to real life, I think they mostly eat Tauros, Miltank and some other quadrupeds or fish that look more "wild" than cute, like maybe Stantler, Seaking, Octillery and Baffuron, just to name a few.
