In terms of freedom and therefore gameplay my favorite is Johto + Kanto, in terms of art my favorite is FR/LG, and in terms of the music it's once again Johto + Kanto.
In neither case is this because Kanto is part of it though.
In the first case it could've been any two regions side by side assuming everything else stayed the same. For example, a Kalos and Germany or UK region combo (which is what I REALLY fucking wanted as a Gen 6 follow up) easily could've taken it's spot, assuming they actually had some fucking content and exploration.
In terms of the art, it's just because of the style feeling like Pokémon. I somewhat wish it were the style they kept doing the games in. Wanting to see other regions in that style clearly has nothing to do with Kanto.
Also, in reality I'm actually not concerned with it staying the art style because we're talking about a game, not art. As much as I like the original 2D art, the 2.5D used in Gen 4 is what I think should've remained for gameplay purposes so Kanto just really gets pushed back as being at all important here.And finally for the music it's because of the limitations forcing interesting goodness. When you have no limits, everything you do is meaningless and entirely uncreative. If you can do anything then nothing you do is really all that special because, again, you could've done anything. It's one of the reasons characters like Superman aren't all that interesting at this point. In the older music, everything you did mattered while in full orchestration you can have a shitload of superfluous fancy shit that no one gives even half a fuck about.
This is true of game music in general though. Not even just Pokémon, let alone Kanto so once again it comes down to having nothing to do with Kanto. Especially considering I very much like listening to original compositions that have nothing to do with the games at all, using their soundfonts.
