Funny thing, they didn't choose one over the other. The designer had artist's block while trying to create a mega flygon, so we ended up with nothing.
To be honest, nothing is probably better than something shit.

Mega Altaria barely looks different from regular Altaria, and it was turned into a contest whore both in ORAS advertisements and in the anime.

That is a fate worse than death. Flygon got off easy, and no Mega doesn't mean no future buff at all.

What sucks even more is that they wanted Flygon to have a mega for X & Y, but of course, whoever was supposed to design that mega had a block so bad that they couldn't even come up with something for ORAS.

the idea behind mega evolutions seems to be they're not as drastic a redesign as an evolution. an evolution proper could be doable, there's a basis there to go in some interesting directions – it's hard to modestly add on to flygon without it making look stupid. (see also: mega sharpedo)
