They're just one of those "gamey" thing that can't be logically explained

Hence why the anime just omits them entirely and lets Pokemon learn any move by training, or just learning it randomly similar to level-up moves (I.E. Ash's Krookodile immediately learned Dragon Claw upon evolution, and Pikachu's Electro Ball and Torracat's Emboar "evolved" into Electroweb and Fire Blast)

Poke Balls probably have some sort of scanner that can take information from TMs and HMs and write the information into the Pokemon, seeing as how Pokemon are able to be stored digitally.

Maybe there is some kind of...electric helmet? You put it on the head of a Pokémon, slide the tm/hm disc in and switch it on. It then somehow injecects the knowledge about a new move into the brain of the Pokémon.
