It's blatantly obvious that it wasn't even set to have Pokemon originally - the mangaka mentions that he'd spent years trying to put the story together, when Black/White were only out for a few months. On the rare occasions Pokemon actually do appear, only the ones from Gen 5 are shown. Mitsuhisa Tamura couldn't be bothered coming up with his own monster designs, but he really should have - the story likely would have flowed better had he done so, not to mention it wouldn't be brought down by notions of "this isn't how it works - stop that."
They just hopped onto the Pokemon bandwagon.
