Everything you said about Origin doesn't properly contradicts the base games because it's something added for the sake of narration. If they just made the anime like the game could've been pretty boring and hollow with just battles and no interations/dialogues. The megastones is something they added because they wanted to advertise this mechanic and doesn't contraddicts the game because of course is another universe based on the original games.
