Remove IVs. While they make sense from a "every pokemon is different" standpoint, it goes against the core teachings in Pokemon by turning it into a eugenics simulator.
Natures and Hidden Power are changeable through special NPCs. Hidden Power by default is the Pokemon's primary type (This helps certain Pokemon who lack good early STAB, especially Oricorio). Make a physical Hidden Power too. The type displays correctly on the moves screen.
EVs can now be freely distributed and redistributed through a Pokemon's stat screen. 252 EVs can be earned in each stat, but aren't calculated unless applied. Standard rules for distribution still apply (510 max, 252 max for a single stat).
To preserve breeding's usefulness outside of Egg Moves and the initial Nature, the child Pokemon will receive bonuses relative to the levels of the parent Pokemon, and chain breeding can increase these chances further. The possible bonuses are: an experience multiplier, a happiness multiplier, a chance of the child having their hidden ability regardless if a parent has it (no more locked Hidden Abilities), the Pokemon learns moves sooner than usual, and a chance of learning a special move not obtained by other means. Examples of this would be a Poliwag with Aqua Jet or a Wynaut with Magic Coat. "Baby" Pokemon bred with their associated incense always have this special move. An icon indicates if the Pokemon's Nature was altered, so "purists" can still breed for their desired Nature.
