Wars in the Pokemon World would not be won by land or charging through the enemy lines to advance the trenches but it would be an economic one, the nation forced to spend more on Potions and Nurse Joy's PokeCenter would bankrupt themselves causing their loss.
Six Pokemon each, they would likely be using Double or Triple Battles because two Pokemon can stomp one of an equivalent level, when those six are expended and faint (or are otherwise rendered useless, they might pull back merely at badly wounded to save on Revives). Each Trainer-Soldier's goal is basically to cause more Medicine costs than they take because killing Pokemon is damn hard not even properly evil Teams can pull that off mid-combat.
Since there is no permanent loss provided supplies keep up this causes lines to grind against each other, with assaults designed to do nothing more than tax their opponents medical infrastructure.
Teleport and Fly capable Pokemon will also be crucial for deep striking. Assuming Teleport works like it should instead of the game-y 'return to last PokeCenter', if it is the game-version then they are used only as a 'GTFO!' option for Deep Strikers and important Trainers.
I believe Snaggers may also play a part, they are illegal but that might just be civilian-illegal with a Military making use of them to steal the Pokemon of the enemy to permanently weaken that line a small amount.
I'm unsure if they would be used in combat or tossed into a Pokemon-Of-War camp for later ransom and repatriation. Snagging devices may not have the ability to make them loyal enough for a war scenario.
High level trainers would be like Mecha Ace Pilots, they turn the tides of battle with their appearance and might even break the battle lines set up since they can eradicate the opposition faster than they can heal however the Ace would create a new supply resource to be managed, Ethers.
