In Nuzlockes, of course.
A normal playthrough, I'll usually wait to nickname a Pokemon until I've used it a bit.
I'd say it's to let the poke prove itself to me, but it's more just so I have plenty of time to think of a name.

Each playthrough I usually pick a theme.

Playing through Yellow on VC now and I went with colors.

Pikachu - Yellow
Slowbro - Pink
Exeggutor - Olive
Charizard - Orange
Alakazam - Gold
Nidoking - Purple

Back when I played White, I had a Batman theme.

Bisharp - Batman
Maractus - Ivy
Darmanitan - Bane
Scrafty - Joker
Samurott - Ra's
Archeops - Nightwing

Last time I did FireRed I went with a Coheed and Cambria theme. I forget exactly what the team was. Charizard was Tenspeed, Primeape was Coheed, etc.

Alpha Sapphire I did authors. Hydreigon - Atwood
Scizor - Pynchon
Slowking - Wallace
Porygon Z - Danielewski
Etc.

It varies. Sometimes its a theme for the whole party (places, historical characters, heroes, gods, etc). Other times I translate an aspect of the mon into another language that either fits the Pokémon or fits a general theme for all of them. Sometimes I mix the translated aspects into more than one language and mix the words.

I named an Acupressure Drapion "D'arby" once. I used it all the time in my mono-poison gen 5 weather team. Then Jojo's Bizarre Adventure got an anime adaption and I couldn't use it anymore without the "is that a jojo reference?" meme.

Themes are super autistic, but they are still fucking great.
I'm currently doing a run of BW2 and I'm going with instruments.

Azumarril- Drum
Electivire- Theremin
Mienshao- Guitar
Weavile- Flute
Braviary- Trumpet
Krookodile- Banjo

As a sidenote, boy is the variety of pokemon in BW2 amazing

The name comes either in relation to the Pokemon's design inspiration, a food with the Pokemon's color. If I can't think of anything I just name them something cool like Tempura.

I nickname my Pokemon to various things that'd only make me laugh
Like in XY I'd catch a Meinfoo and name it Sweep because Meinshao has mop hands and it sweeps really well late game

I know. I still love doing it and I'll never stop. Naming them is extremely fun.
Nice names. I understand Drum and Theremin, but why are the others named like that? I assume Weavile might be its Ice typing? And Braviary could be military parades.

But now I nickname all the pokemon I know i'm going to use regularly. I try to name it something dumb but fitting or loosely tie it to them thematically. I named my Magmar Sizzler for obvious reasons, but I renamed my Tyranitar after the guy who was in the suit for the original Godzilla film ( the name escapes me atm ) and I named Zubat after a random name I saw in the credits to a dracula movie, ect.

Once I started breeding I began nicknaming to tell them apart. Easier to tell which stat spreads my pokemon have when one is named Bulkarona and the other is named DeathStar2.0.

I nickname, because I have a living dex and sometimes I use the same pokemon for two different games. I need a way to separate them.
I don't really have a theme. Sometimes it's a real name, sometimes a pun, it may be an anime reference or a real life item that they are based on. Sometimes it may come from a different language (I named my Heliolisk Elezard, although I didn't know it was its Japanese name).
