Saying 'your point is invalid because these two eyes are alien and weird' is a very shaky example. Also, I'm not sure where you thought anyone was suggesting that the evolutionary line is what has to share the eyes. Kabutops has eyes similar to many other Kanto mons, and Omanytes resemble the very circular eyes some others have, though with more pupil dilation.
Either way, I'm not sure how you think having a few outliers changes the general trend of having unifying design features.
