Instead of littering the game with millions of megastones, Z-crystals, ect, condense them down to one item each. You get a box of megastones that you can "give" like Z-crystals, pokemon just get the megastone that corresponds to them, or you get a choice if there's 2. Similarly, using the Z-Crystal case on a pokemon gives you a list of Z-crystals they can use with their current moveset, or all of them for Arceus or Silvally.
For the last group, just have an antique shop in every game for all of the orbs, gracidea, mirror, and so on, that also has an old man who tutors unique moves a pokemon needs to do this or that, and an exhibit featuring awesome space rocks for Deoxys.
