The code doesn't call them legendary, it just marks them as special.
Rotom tells you when you catch a legendary or mythical, and calls UBs something else (unknown Pokemon).

Whatever TPCi says they are, really. There are Legendary Pokémon, Mythical Pokémon, and Ultra Beasts. Each are three distinct categories, according to official sources.

They decide which are which, but generally legendary Pokémon can only be caught once per game, mythical Pokémon are only obtainable from events, and Ultra Beasts are pretty obvious.

Coding has discrepancies from actual canon all the time, IIRC weren't Meowstic male and female coded as separate species even though they're canonically the same? Not to mention things like e.g. Missingno of course aren't legitmate Pokemon and Gastrodon isn't native to Hoenn. All the game code tells us is that at some point Game Freak likely considered them legendaries, but given that nearly everything since states otherwise that it seems more likely that their categorization in the code is simply a retconned artifact.

The backgrounds are in the pokedex, green for the sublegendaries and golden for the legendaries. The only difference is that mythical legendaries are always "full" legendaries (never sublegendaries) and that the box mascots plus Mewtwo and Zygarde (and minus Venusaur, Blastoise, Charizard, Pikachu and Eevee of course) are main legendaries too, every other legendary is just a sublegendary.

The only reason the code is referred to is because Alola doesn't have a national Pokedex, so you can't see the Pokedex colors for every Pokemon in-game. They're still classified internally, though.

Sun and Moon also introduced Silvally, who is undeniably classified as a legendary pokemon but had no legends about it prior to the game it was introduced in, because it was not known to exist before then. The same is true with Ultra Beasts. You are witness to the events that would make their kind legendary in the game.

The Nidos, Volbeat/Illumise, and Mothim/Wormadam all have separate Pokedex entries and numbers despite just being male/female versions of each other, thus they are considered different "species". Meowstic male and female don't, so canonically they are the same species.

If you based your canon purely off of the game's code, Meowstic male/female would be different species despite sharing the same dex entry and number.

Yes, but that’s not a discrepancy. Mega evolutions and forms are coded the same way. If a form has a different type, ability, or learns different moves, it needs to be a separate Pokemon in the data.
