The theme of the games could be "celebrating differences." The environment and culture of the North and South are different from each other and from the Unova region to the east where the region is essentially a melting pot.
Still, the people of the region work together to ensure that people are happy. Industry in the northern part of the region focuses on industry and technology. The southern part focuses on agriculture and wildlife. The north and south exchange resources via transport through the mountains and support each other and their Pokemon
The gyms in the southern part of the region are for more "natural" types like Fire, Water, Grass, Rock, Ground, Flying, Fairy, or Bug
Gyms in the northern part are for more "artificial" types like Steel, Psychic, Electric, Fighting, and Poison,
The evil team doesn't think that the north and the south should be getting along so well. They want to split the region in two by using the box legendaries to spit the mountain and the ground beneath it in half--severing transportation of resources between north and south--essentially making two regions from one.
