This is because you can hack eggs in an old game and then they'll hatch with the origin marking for the new game.

Not same anon, but I find that dealing with a random team forces you to play the game without the clear counters the game provides you. Ex: Mankey for Brock and Oddish for Misty. You'll have to just made do.

That's why I'm training all my mons now. No point sending them all over when they're all lv 100 and wont listen to me. It's only annoying when I can still level them.
