Arceus thousands of arms are indeed the Unown because Arceus calls upon them using his power, the Azure flute sounds like an Unown calling for help, Arceus comes to you because he though it was an Unown needing assistance, we also literally see Arceus create the Legendary Pokémon of Time, Space and Anti Matter.
