I think I figured out where this game fits into the timeline. It takes place after the events of RBY/FRLG, but before GSC/HGSS. Evidence:

It seems like you're doing the same thing Red did and that the world is the same, but that stuff already happened. Other forces are actually forcing you on this journey, things are made the same on purpose, and secretly they are trying to create another master trainer, Red. It's MGS2.
