It's basically never there just to add some atmosphere, it's there to be a realistic nuisance, slowing you down.
Most games that use water are trash.
Since I've been speedrunning it for kicks since my physical copy came in from SRG yesterday morning, a good example of how to use water is Fairune 2. It's there for the level design but it's got no associated physics. You can walk on it once you've got the correct item, that's it.
Most games just do stupid shit with it. Take Minecraft, for example. I already disliked the water. Something about water and night time just gets to me, even in games. The change to swimming just made it even worse. Now I avoid it like the plague entirely because it's fucking cancer.
It's not so bad in Pokémon now with Pokeride (except that stupid Sharpedo in S/M/US/UM which has some physics to it) but they have almost always been one of the ones doing it wrong.
