I'm fine with how they treated the Sky Pillar even if they nerfed it pretty hard- I don't really miss the Mach Bike puzzles I didn't even know to bring the Mach Bike to.
Zinnia is so-so other than how she's kind of hidden away during the main story, her battle animation, and of course her theme music. I'm not sure if her entire battle being a joke is bad, a good demonstration of how broken Mega Fug is, or welcome considering it comes between two legendary encounters you can't save between.

fight Deoxys in space is easily the single best creative decision the ORAS team made and pretty much the highlight of the entire game for reasons I shouldn't have to explain to anyone who was a Pokémon fan a decade and a half ago. It's a pain to actually catch since it comes as a souprice without a save in between and its defenses are paper-thin, but you can just
knock it out, rematch the E4, and rematch it on the Sky Pillar if need be, which is what you should do if you care about Legendaries' natures and IVs.
"The Battle Frontier Project Has Started" afterwards is one big punch to the gut, though. At the very least there's a loop you can leave a penny in the circle pad in overnight to circle indefinitely to level up all your mons in the four (4) daycare slots to Level 100, even if it's slower than Kalos's since they meme on you with sand pits. Really, it's a neat addition to the story even if it showcases the single major flaw to ORAS, which is that they can't decide if they're also Emerald remakes or not.
