Celadon city originally had a port to the south. My guess is that you originally traveled between Vermillion and Celadon on ship and this island shipyard was between them.

I don't think it's the Safari Zone. Each place on the map with another square around it has a gym in the final game. C is probably just a town/city with a gym that got cut from the final game, and the gym was moved over to Cinnabar Island
