A. not interested in maming defenseless trainers after a loss
B. you are automatically teleported to a pokemon center
C. running from pokemon is a viable technique
D. just like pokemon fainted can surf or fly, they can aid you to escape from the pokemon even when "fainted". We don't know if they are unconcious while in the Pokeball, and its likely they are not. This is the most likely answer. (similar to running away from battles normally)
