barely anything available to use until after 3 gyms
started the 3 pokemon gym leaders/4 pokemon elite four standard
had random story support characters that never contributed anything like shadow triad and Anthea/Concordia
monkeys were giftmons instead of being a tough obstacle to beat that entices you to get one of your own
Petitil is the single most boring design in the entire series

4. So much shit locked until the postgame that really should be available earlier (fossilmons, dreamyard, etc.)
5. New Team Plasma is a fucking joke. The story is only half-decent because you have the events of the first game putting everything into context.

it's a side game so despite it being objectively better than random battle, no pokemon riding, HM having main series, none of the things it did better will be in future games.
