The Magnemite and Grimer lines, for instance, I'm almost positive are naturally occurring and are only 'common' because of industrialization. There's a pokedex entry saying Grimers are becoming rare again due to environmental conscious behavior.
The other thing at play here is some of the objectmons were implied to have looked different in the past when they didn't have human or their objects to interact with. Klefki, for instance, was said to live in mines and caves where they fed on ores before metal objects became common place. The Litwick line probably looked slightly different in the past than what it does now- maybe based off a skull instead of a chandelier or something? Dhelmise is the seaweed, them being an anchor is.. Circumstantial? The point here is Ghost types are like hermit crabs: they just take whatever's available.
Then there's the objectmons from the vacuum of space who're the way they look because they don't.. Need to look like terrestrial creatures? Y'know? Cause they float using Warhammer psychic powers or something? Lunastone, Solrock, and Minior are all from space.
Finally there's the 100% made-by-ancient-people-objectmon like: Baltoy line, Golett line, and Bronzor- all of these pokemon existed during ancient BC pokemon era times and have survived to live and breed in the wild past the collapse of the civilizations that created them. Most likely due to them being ridiculously fucking durable. One of the Pokedex entries says a Bronzong was dug up and reawakened despite being 2,000 years old.
I'd also like to add that a LOT of objectmon have the, "this object was exposed to mysterious light" as the origin of it's species.
