GameFreak clearly can't handle full 3D environments. Staying chibi allows them to hone their craft instead of moving into such an unfamiliar area.
It also just plain suits Pokémon better than full 3D proportions. While XY isn't the best looking game around, I think there was room to improve, and if they keep a traditional camera angle it'll look fine regardless. No RPG needs to be fully 3D anyway.
