I played Alpha Sapphire on my regular 3DS and Omega Ruby on my New 3DS and the New 3DS had noticably better 3D effect, although not by a lot but still prefered. There's also that one area with the good item
Rare Candy that has a depth puzzle similar to one of the first puzzles in Super Mario 3D Land. If you hack a New 3DS you can overclock it to help with the framerate so it's much more bearable too.
