I have one box for my "favourites" (Mons I regularly use), a box or two for Legendaries and Ultra Beasts, one box for breeding (eggs, Dittos and other Mons I want to breed), the rest of my boxes are organized in alphabetical order, with a miscellaneous box at the end.

Spiky-Eared Pichu is restricted to HGSS
Cosplay Pikachu (Cosplay/Rock Star/Pop Star/Ph. D./Libre/Belle) is restricted to ORAS
Partner Pikachu (M/F), Partner Eevee (M/F), Meltan, and Melmetal are restricted to LGPE

A "proper" dex is too big for 32 boxes, just having all the Unown and Vivillon are like 3 boxes, in box 1 you also have to collect all the hat pikachu and Surge's pikachu, yes, Pokemon from famous trainers are also important..

Box 2: Normal, Fighting, and Fairy-types.
Box 3: Flying and Dragon-types
Box 4: Electric and Steel-types
Box 5: Ground and Rock-types
Box 6: Water-types
Box 7: Psychic, Ghost and Dark-types
Box 8: Fire-types
Box 9: Ice-types

I organize them by Dex order and taking account their first type to decide in which box they fit (except for Flying-types).

My boxes in gen 1 where a mess, pretty much just everything in the order of capture, starting with gen 2 I have a box for my favorites, then in crystal I copied my sister's sorting order and started to order them in dex number + my fav box, and since pikebank inception I store there my national dex, then a national shiny dex, and my versions just hold their regional dexes + my fav box + a box for my team pokes single battles and another one for doubles

I’ve been sorting boxes by Type since Gen 3, and it makes navigating the PC for what to get a lot more simpler. As well as a separate box for Legendaries.
