Personally, I've always assumed that that was a side effect of legendaries being an exclusive breed of pokemon that they could only breed with members of the same kind and, by game 'canon', you would never have more than one of any legendary.
but that's a little wayside since I think in standard gameplay it's possible to have both latias and latios. Maybe there's other trigger conditions like a mating season?
