Has anyone ever done a Nuzlocke run and then used that team to go through Pokemon Stadium, still following permadeath rules? Seems like it could be interesting.

No, in fact I doubt it's possible. At best Werster could if he used game boy imports but he refuses on the grounds it makes the game too easy.

In the main games you can level up your team well above the gym leader teams to have a buffer.
