Team Rocket only had somewhat meaningful goals in gen two. The current teams, while having a cartoony vibe, have clear set goals that are easy to build a plot around, rather than just random crimes committed for you to get a dig HM from.

So, the reason those two mesh together so well is because they have a ton of shared assets and similar map design teams. Not by any artistic intent or design philosophy, just coincidence and technological and time limitations. Also, wanting every region to be similar would only lead to blandness. I'll address that more later.
