You are not taking either Fly or Wing Attack into the endgame either if you have access to any better options.

Still, Altaria can learn Aerial Ace by TMm which is again arguably slightly better. However, in Gen III that's a one time TM you might very well want to save, and the difference is so small you might as well go with Fly.
Heck, I'd argue that's be best argument in favor of Fly- it's close enough to any other physical Flying move of relevance that you might as well run it for the utility outside combat.
Drill Peck is better, but also rare as fuck- only 6 lines get it outside breeding.
Brave Bird has a fairly small pool as well without breeding.
If you are special-inclined flier though...
