For all its intelligence, it's not sapient, sentient or able to communicate in any understandable language. Pokémon on the other hand are sentient, sapient and we've been given multiple examples of people being able to understand pokémon speech (N being an extreme example, but even Ash and Mina have been shown to understand their partners and even as far back as the OS run, that surfer dude shown to understand his Pikachu Puka's speech, almost as if the ability to understand them comes from bonding and spending time with them). So really, I don't see your problem.
