In a situation involving multiple animals, whose gender is unknown, "It" is distinct from "they" or "them" because you can denote a singular entity as part of a collective in the same sentence. Given how many animals
and pokemon do not display gender specific traits, "It" is still a logical pronoun to use.
Also, we are the masters. We are the humans. Animals do not take precedence over human pronouns and, when necessary to distinguish between the two, animals always become the "It".
Realistically, they are likely just continuing the precedent set in Gen 1 before Pokemon genders were known, but I don't see the distinction as being important and, given the current gender pronoun debate, making the change now would send the wrong message. Some would see it as the pokemon company getting political whilst others would be offended that they cared more about the pronouns of Pokemon than humans. While the rest of us wouldn't give a shit.
