I feel they really held back because it's a "kids game". If the entire thing wasn't so defanged it could have been in final fantasy or something.

He kept it up for years becoming the equivalent of Steve Jobs complete with money and adoring fans. She saw it as sweet, but never loved him. He never noticed how his mind was breaking as his heart ached for her...
He decided to work even harder, desperate to win her over. Then, one night as he was researching, he noticed a disturbing trend in population growth. Realizing he lives in a world where cats can breathe fire and that mass starvation would result in a horrific apocalypse. The worst part of the apocalypse would be the pokemon themselves violent with fear and hunger.
He decided that in order to save the world, the human population needed a cull. The only fair way? Let them show they can be useful to society. This is done in a civilized society by earning money. Simply have people donate a sizable (but not impossible) amount to Team Flare to join. It also funds Team Flare.
And the pokemon? They all need to die so if humanity still screws itself over at least it won't have to contend with swarms of deadly magical beasts on top of survival.
Lusandre found manuscripts about a machine that painlessly would wipe out humans and pokemon alike. He decided to harness this machine in order to save humanity, keep the world beautiful, and maybe finally win over the woman he loves.
